The Doric Columns of the Parthenon (the columns which we can still see today) were indeed open. Within the Doric Columns, however, was firstly the Parthenon Frieze and then the walled inner temple which housed the statue of Athena Parthenos. There's quite a good 3-D Virtual Tour of how the inside of the Parthenon may have looked on the DVD Encarta Reference Library (2002).
I see no reason why Stonehenge should not also have been similarly enclosed (though I hasten to add that I'm not saying it was :-) As for roofing it, I'm not an engineer but wouldn't the trilithons been able to support beams from the centre to the outer ring of lintels?
