I don't know about Orkney in particular, but generally across Scotland September is a pretty decent month, often drier than the other summer months - I always get more cycling done in September than any other month, so you should be ok. I should warn you at this point that I'm what you might call a cold weather person, so take anything I say with a pinch of (sea) salt!
